Rukpak integration cleanup

Cleanup rukpak. This is the epic issue for rukpak integration cleanup. The issues below are necessary to complete this epic.

• Write rukpak cleanup RFC and bring through review #986
• Pull rukpak code into operator-controller #997

Additional cleanup may not be necessary for v1

• Remove use of BundleDeployment API #998
• Cleanup use of PEM with certificates #999
