Command line parsing is a bad hack and won't scale

Closure Compiler uses args4j to do argument parsing. Somehow I didn't get it to work with ng-closure-runner. We should use that or a similar argparsing framework to document any options that we introduce and also keep the main method from turning into a tangled mess of spaghetti. Right now it's fine with one pass but I already have ideas for other passes I could add to it.

I really like JCommander. It's easy to pick up if you're used to Google's internal flag libraries, which is another plus.
