Probably it is good idea to merge some of infogulch's and Ericson2314's work

They have done very useful changes in their https://github.com/infogulch/pyspades repo, some issues addressing bugs from original pyspades repo and just overall general improvements.
I think it would be wise to collect all these good changes here.

I'll try to prepare it as pull-request, i hope merge conflicts could be resolved from contributor side.
