I forgot to look in stdlib subdirectories in #6346. Again, this should hopefully have zero mypy_primer diff; this PR is purely changing typing.Set -> builtins.set, and typing.Deque -> collections.deque.

According to mypy_primer, this change has no effect on the checked open source code. 🤖🎉
